Phone disc, formating - Error in file system

When i go on properties tab as to see phone disc capacity, there is a problem started. Message is : Error in file system ! Format the phone.
Phone is still working, counting nombers of folders and files in it!
I must restart the phone, as to quit this message alert. Phone is working at all the time, I mean filesystem and kernel are OK!
If I format the phone disc this will mean what?
I expect to loose all installed java application, and what about phone kernel software application?

Of course if u format ur phone, all data there will be erased .. but this not happen to boot loader .. cause it installed on mbr .. since u can boot .. its no problem .. after format, u can reflashed ur handphone with a new firemwire .. thats my mind ..?
